I think you can place a plugin anywhere inside the Plug-Ins folder. The AEFilters folder seems to be for After Effect plugins, so it would make sense to put them there.

If you are refering to Harry's Gradients, you need to open them with the Gradient Wipe transition which is already installed with Premiere.
