Will there be a new version of either the lite- or pro edition anytime soon? Will the new one not scatter DLLs and odd files in the windows system32 directory? And instead keep all files in its own respective installation directory?

Plugin Commander uses some DLLs that are used by a lot of other applications, too, so they have to be placed in the Windows Systems folder. If the setup tells you that there are newer versions of these files installed on your computer, you'd better not install these files.
A new version of Plugin Commander is planned, but I can't give you any specific details yet.
